I made a custom sky, and I'm having issues. It seems that everything is transparent even the cliff faces because the planets showing through, Its really hard to explain so I took some screen shots:

Has anyone ever had this problem? And does anyone know how to fix it?

Split your sky into regions, by "layer." You'll notice this in the stock skies as well. Each region should start with a number, like 05, then a "." and the region name.
(ex : 02.mountains)
The closer in the shader, the higher the number :
00.sky would be the background color/stars/etc
01.ring
02.mountains
03.clouds-top
04.clouds-lower
etc...

Ok, Very cool and easy fix. do you mean "regions" as This (http://gbxforums.gearboxsoftware.com/showthread.php?t=51808)?
Or just literaly break the geometry up and name it
00.sky
01.ring
02.mountains
03.clouds-top
04.clouds-lower
etc...

Regions like that. Breaking up geometry can help you keep organized, but the regions like in the tutorial are what matter.
